According to SiliconEra, a representative from Atlus USA explained that the story in Persona Q: Shadow of the Labyrinth will be canon. The exact details of why this is the case could not be explained due to story spoilers, but apparently, just like Persona 4 Arena, this game will also be part of the "real" Persona story.
